The problem, stated plainly
Long-haul flights into Manila often land in the morning. Check-in times are usually in the afternoon. That leaves a gap of several hours where you are in the city with everything you own, in heat and humidity, and the natural instinct is to look for somewhere to put the bag down.
The good news is that this is a solved problem for most travellers. The less good news is that the obvious-looking solutions are often the worst ones for this particular city.
Start with your accommodation
This is the first call, not the last resort. Hotels, guesthouses and serviced apartments generally hold luggage for guests arriving before check-in or leaving after checkout, and many will also let you use facilities while you wait.
Two things make it work smoothly. Ask in advance, in your booking message, so it is agreed rather than requested at a desk. And ask about the specific hours, because "we can hold your bag" and "someone is at the desk from 7am" are different promises.
At the airport
The airport's passenger guide names baggage storage at Terminal 1, operated by a named concessionaire, and states that at Terminal 3 passengers may leave luggage with a concessionaire located at the arrival level.
What the guide does not publish is pricing or the maximum period you can leave a bag. Those are counter questions. If your plan depends on a specific duration or a specific cost, confirm both before you walk away.
Between terminals
If your situation is a connection rather than a city day, the relevant service is different. The airport runs a free inter-terminal shuttle for passengers with connecting flights, operating around the clock, boarded by showing your onward ticket. That solves moving with your bags, rather than storing them.
What about the city itself
Metro Manila does not have the dense network of station lockers that some other Asian cities are known for. Shopping malls have cloakrooms in some cases and not in others, and their terms vary by mall and by branch, so it is not something to build a plan around in advance.
Commercial luggage storage services exist in parts of the metro area and can be booked online, but availability and reliability vary. If you use one, check its address against where you actually need to be later in the day, because a storage point on the wrong side of the city is worse than carrying the bag.
Think about the shape of your day
The best way to make this decision is to sketch the day's route before choosing where the bag goes.
If your day runs airport, city, accommodation, then storing at the airport means going back. If your day runs accommodation, city, airport, then leaving the bag with your accommodation and collecting it on the way out works cleanly. If your day is entirely in one district, storing near that district beats both.

Two habits that make this easier
Pack a small day bag that lives inside your main bag, so that when you do hand over luggage you are not extracting your passport, water and charger at a counter with a queue behind you.
And keep valuables, documents and medication with you regardless of where the bag goes. That is standard advice everywhere, and it is the difference between an inconvenience and a problem.
